If you're talking about random skins done from ffedit on builtin characters, yes, it still should work. IIRC, I did it in a few mods and the default thugs should appear with random skins as well.
How is it done? I didn't know you could do this at all...

hex edit the mesh using Nashex so that the skin folder name points to Random. Or you can set it in FFedit
its actually the easiest thing ever.

rename one of your skins folders to random and remember which skins folder is named random (personally i use the most current skin as the random skin) then in FFVTTR when you make you character, choose the skin that is in the random folder. the hero file will save with "random" being the hero's skin, and everytime the hero loads, it will choose a random skin.
Or (if you are talking about hero files and not Built-in's) you could use Alex's Hero Editor and set the skin to random.
