No, alphaing a mesh is not consider kit bashing. Are you sure you know what alphaing is?

It is when you make something invisible using alpha-layers. This process is done in the channel section in Photoshop. I am unsure how it is done any other way.

P.S I use gimp and it can make alpha layers too.

Essentially any alteration to another person's work is kitbashing.

If you want to make a change to someone else's skin just for your own private use, no one's going to stop you. You just can't release it to the public (unless you get the original skinner's permission).
