 I'll post the script log as soon as I can. I can't remember exactly what it says when I play the game in regards to private Army but for sure some of the things that are happening is that the characters I chose to be part of the private Army either don't show up and it's a cop and stare or only one are the characters shows up

A duplicate complex value that won't go away when you run the CC is likely from either a skybox or the like or an extra civilian.  The CC doesn't brand civilians, and if you add extras (as I did in the DCUG), it can cause the game to choke because they're values won't be updated.

good point custom characters correct? I do vaguely remember having two civilians with the same name let me check that out when I get home

The only civilians should be the male and female American, German, and the Cuban guy.  I THINK that's all of them.  Any others could cause problems.  It could also be the Sky Spheres.  If you merged with the Map Pack, that could very easily be the case.

Well, that really depends on what you want out of the game.  You can fix the issue by making the sky sphere entries heroes instead of civilians and rebranding them, then changing them back after everything is branded.  That allows you to keep the skies on various maps.  Or, if that's too much trouble, you can just delete them.

If the issue is that the Sky Spheres aren't being properly branded because they are civilians that end up without unique complex values, you can fix that pretty easily. See my earlier post for details on how to do that from the console.

Ok so the two issues still there is private army not working properly and shapeshifter when ever I try to turn to another form the character just disappears and his portrait disappears too

It usually takes me a few tries of saving the characters in FFedit2 & running them in the rumble room before the game will spawn everything correctly. I've noticed it's like this as well if you change the FX of an FFX power. Sometimes the first time you watch them in rumble room it will still have the default FX attached.
